Choose QuPath or napari when
Use QuPath when your project needs trained object classifiers, scripting, or whole-slide analysis pipelines you compose yourself. Use napari when you need Python-native multidimensional viewing, plugin development, or integration with scientific Python workflows. SlideScope covers standard nuclei, cell and particle quantification with a saved recipe, but it is not programmable and does not author custom pipelines.
Where the other analysis tools fit
If the job is a repeatable measurement pipeline rather than annotation or object detection, compare CellProfiler. If it is macros, plugins, or a published routine, compare ImageJ and Fiji.
